How do I set fork oil level? Is the measurement from the top of the fork
tube? Do I just stick a ruler in there and suck out extra oil with a
syringe?

Basically, yes. But with the forks fully compressed and spring removed.

A spray bottle such as Formula 409 or Windex comes in works well. Mark
the desired depth on the pump head's straw. Hold it at that level and
pump out everything it will draw. I squirt it back into the Formula 409
bottle I use. When finished I reassemble the bottle so as to keep the
pump clean for next time.

If the forks are still mounted on the bike then be aware you need to
hold the straw half way between front and rear for accurate measure. To
the far left or far right is fine.<!-- ~MESSAGE_AFTER~ -->

Thanks for the tip.

While I'm changing fork oil, should I clean out the tubes? If so, what
should I use to do it?

Disassemble the forks and wipe everything clean.

But if you are just "changing the fork oil" then you might simply put
some fresh in, pump the forks, and drain again. For some reason all my
forks require something like 550cc of oil so I have to purchase 1.5 or
2.0 litres of oil unless I have leftover from the previous time. If you
are in the same boat then you could use some of the surplus as a flush.<!-- ~MESSAGE_AFTER~ -->
